Aguada San Roque is governed by a special system. It uses what are called "development commissions." A development commission is like a local council. It helps manage the village and its needs. The first development commission for Aguada San Roque was set up on August 27, 1999. Its very first leader was Maria Rosa Zúñiga. The commission started its work in a school building, Escuela 144. Now, the commission has its own building to work from.
