After his playing days, Pešice became a football manager. He led several Czech clubs. Later, he focused on coaching the Czech Republic's youth national teams. This meant he helped train future football stars. In September 2013, he was even named the temporary head coach for the main Czech Republic team.

Josef Pešice passed away on 18 December 2017. He was 67 years old and died in Prague, the city where he was born.
