Ganeshalingam went to two schools: Hartley College and S. Thomas' College, Mount Lavinia. After finishing school, he attended the University of Ceylon. While at university, he was chosen by other students to be an officer in the student union.

He later married Yamuna, who was the daughter of Dr. Sri Pathmanathan. They had two children, a son named Kandeepan and a daughter named Menaka. Ganeshalingam followed the Hindu religion.
