To get Rudolph to the capital safely, Moonbay pretends to get married to distract Imperial soldiers. Van and Irvine sneak Rudolph through the mountains. They are caught but rescued by the Imperial soldier Van helped earlier. Van and Zeke, in the Blade Liger, defeat a large group of Rev Raptors.

Irvine recalls his past, including his sister who died from a disease. When a village is hit by the same illness and the vaccine is stolen, Irvine volunteers to get it back. Van helps him fight off bandits, and they successfully retrieve the vaccine.

Van and Irvine argue about which route to take to Guygalos and split up. Rudolph secretly joins Van. Major Karl Schubaltz, an Imperial officer, recognizes Rudolph is real. Rosso and Viola, piloting stolen Storm Sworders, appear and help Van fight Imperial Redlers.

A wealthy man named McMahon rescues Van and his friends from Captain Sephers. Moonbay shares a special dance with McMahon. When Sephers attacks, McMahon, Van, Irvine, and the Storm Sworders fight them off, allowing Moonbay to leave with her friends.

Republican and Imperial forces gather at Wendeen Lake, where the Ultrasaurus, a massive Zoid, rests. They plan to awaken it as a last resort against the Death Stinger. Moonbay has an idea to fully activate the Ultrasaurus. The Death Stinger blasts through a mountain and heads for the Ultrasaurus.

The Ultrasaurus awakens and heads to sea. Van and Irvine fight Helcats, but retreat from the Death Stinger's Charged Particle Beam. Rosso and Viola rescue them. The Ultrasaurus needs a powerful weapon called the Gravity Cannon from a secret Imperial plant to become invincible.

The Ultrasaurus arrives at an island to install the huge Gravity Cannon. Dr. D explains how the cannon works, firing a dense shell that creates a "black hole" effect. Karl is chosen to aim and fire the cannon.

The Gravity Cannon is ready to fight the Death Stinger. Van, Irvine, and Thomas form a "delta formation" to create a shield barrier, trapping the Death Stinger. The cannon fires, but the Death Stinger breaks the shield. They reform the barrier, concentrating all their energy.

The Death Stinger is destroyed by the Gravity Cannon, but Ambient fuses with it, bringing it back to life. The Death Stinger attacks the Ultrasaurus, injuring Dr. D. Raven confronts the Dark Kaiser, who reveals Shadow is now his slave. Fiona is shocked when she hears "Zoid Eve" and is hit by a stray shot.

The final battle between Van and Hiltz begins. Fiona keeps seeing Prozen. Reice and Raven, now awakened, confront Prozen. Zoid Eve activates, causing the Death Stinger to glow. Rudolph recognizes the Dark Kaiser as Prozen, revealing his true identity.

In the final episode, Van and Raven team up to defeat the resurrected Death Saurer. Fiona and Zeke are ready to sacrifice themselves to destroy Zoid Eve, which would destroy all Zoids. Van stops them, deciding to destroy the Death Saurer himself by launching from the Ultrasaurus's Gravity Cannon. Raven destroys the energy shield, and Van's Blade Liger blasts through the Death Saurer's core, destroying Hiltz and the Zoid. Zoid Eve returns underground.
