Stoney Branch begins in an area near the Sheep Pen Ditch divide. This is about 1 mile (1.6 km) southeast of a place called Whaleys Crossroads in Sussex County, Delaware.
From its starting point, Stoney Branch flows mainly towards the southwest. It travels until it reaches and joins the Tyndall Branch. This meeting point is about 0.5 miles (0.8 km) north of Hardscrabble.
