From its start, Contrary Creek flows generally to the southeast. It passes by Welcome and then goes under Missouri Route N. This happens between the towns of Freedom and Ryors. After this, the stream makes a turn to the north. It then flows next to U.S. Route 50. Finally, it turns northwest before joining the Gasconade River.
