The Flag River begins its journey in the Town of Port Wing. This starting point is inside the Moquah Barrens Research Natural Area. A natural area is a place protected for its unique plants and animals.

After starting, the river flows through the Town of Orienta. Then, it goes back into the Town of Port Wing. The river passes by the small community of Port Wing. Finally, it empties into Lake Superior. Lake Superior is one of the Great Lakes.
