Story of the Movie
A special egg, which belongs to the Mythical Pokémon Manaphy, is found floating in the sea. A pirate named Phantom finds it. But a brave Pokémon Ranger named Jack Walker, who was secretly working with Phantom's crew, steals the egg.
Jack escapes Phantom's ship. He then joins the Marina Group, a family who travels and performs with Water-type Pokémon. Jack needs to deliver the Manaphy egg to Samiya. Samiya is a secret underwater palace built by the People of the Water. The Marina Group are descendants of these people.
Ash and Friends Join the Mission
Meanwhile, Ash, Pikachu, and their friends Brock, May, and Max get lost on their journey. They meet the Marina Group while looking for water. This is how they accidentally become part of Jack's important mission.
Phantom the Pirate attacks to get the egg back. During the attack, Manaphy hatches from its egg in May's arms. Manaphy thinks May is its mother. The group escapes Phantom by hiding in some old ruins that belonged to the People of the Water. Here, Ash and his friends learn about the underwater palace, Samiya.
Jack Walker does not want Ash and his friends to get more involved. He leaves with the Marina Group in a boat towards Samiya. But Manaphy misses May very much and starts crying without her. This makes Ash and his friends have to go along too.
Journey to Samiya
Manaphy's natural instincts guide the boat towards Samiya. Jack is surprised to see May and Manaphy become very close. Jack warns May that Manaphy is meant to be the leader of Samiya. He tells her that she will have to say goodbye to it eventually. May understands, but she is still sad.
Lizabeth, the daughter of the Marina Group, comforts May. She gives May a special bracelet called the People of the Water's Mark. It is a souvenir of her time with Manaphy. One day, May's bandana blows away in the wind. Manaphy swims far into the ocean to get it back.
Ash and his friends get on a submarine with Lizabeth to find Manaphy. They find Manaphy and also discover Samiya during a lunar eclipse. They do not know that Phantom has been following them the whole time.
Saving the Sea Crown
While exploring Samiya, the group meets Phantom. He manages to open the room where the Sea Crown is kept. The Sea Crown is a very important artifact made of many large crystals. Phantom starts taking the crystals, which causes Samiya to flood and sink deeper into the ocean.
The group escapes to the submarine. Jack fights Phantom and puts most of the crystals back into the crown. But then, Jack, Phantom, and one crystal are washed away by the flood. Manaphy is determined to save its home. It returns to the Crown's room with Ash, Pikachu, and May. Lizabeth, Brock, and Max have to leave in the submarine.
Ash and May put the remaining crystals back. But they notice one is still missing. As they try to escape the flood, Ash finds the last crystal in a fountain. He puts Pikachu, May, and Manaphy into an air capsule. Then, he dives into the flooded crown room and puts the last crystal back. This causes Samiya to rise back to the ocean's surface.
Farewell to Manaphy
May and Pikachu are sad, thinking Ash might be gone. But then Phantom appears and kidnaps Manaphy. Ash, surrounded by a bright glow from the Sea Crown, chases Phantom and gets Manaphy back. Phantom returns with his ship, but Manaphy leads many wild Water-type Pokémon to attack the ship. They destroy it and trap Phantom.
With Phantom defeated, Jack Walker safely delivers Manaphy to Samiya. His mission is complete. May and Manaphy share a heartfelt goodbye. Then, the group watches Samiya return to the deep ocean. Ash and his friends say goodbye to Jack and the Marina Group and continue their journey.
The credits show that Phantom and his first mate, Galen, were either arrested or still trapped in the ship's wreckage.
