Story
The movie begins with Yusei Fudo from Yu-Gi-Oh! 5D's. He is thinking about his city, New Domino City. His friends, Jack Atlas and Crow Hogan, cheer him up. They decide to ride their special Duel Runners. While riding, a mysterious duelist named Paradox challenges Yusei. Yusei summons his powerful Stardust Dragon. But Paradox uses a strange power to seal the dragon into a card. Then he disappears!
Yusei and his friends later find an old article. It talks about a strange battle in Venice, Italy. Yusei knows this event never happened in history. To make things worse, New Domino City starts to disappear! Suddenly, the magical Crimson Dragon appears. It gives Yusei's Duel Runner the power to travel through time.
Journey to the Past
Yusei travels back in time. He lands in Venice, Italy, after the Yu-Gi-Oh! GX era. Here, Jaden Yuki from Yu-Gi-Oh! GX is fighting. He is attacked by evil versions of stolen monster cards. These include Yusei's own Stardust Dragon! Paradox is about to hurt Jaden. But Yusei and the Crimson Dragon arrive just in time to save him.
Paradox then escapes to an even earlier time. Jaden tells Yusei that he was chasing Paradox. Paradox had stolen cards from Jaden's friends. Yusei explains the strange things happening to time. They decide to work together. Jaden uses a computer to look up information. They find an article saying Paradox killed Pegasus. He used Stardust Dragon and other famous dragons to do it.
Suddenly, Jaden's Neos card disappears, just like Stardust Dragon did. This part of history also starts to vanish! Yusei and Jaden travel back even further in time. They want to stop Pegasus from being killed.
Meeting Yugi Muto
Years before, Maximillion Pegasus is holding a duel event in Domino City. Yugi Muto and his grandfather are there. Paradox attacks the event with his stolen monsters. He kills Pegasus, Yugi's grandfather, and many others. But Yugi survives.
Then, Yusei and Jaden arrive. The Crimson Dragon takes them and Yugi back 30 minutes. They go to a time before Paradox's attack. They must stop him! If Pegasus dies too early, it will change history forever. Yugi learns about Paradox's evil plan. He decides to join Yusei and Jaden. Jaden notices his Neos card is back. This means their cards are safe from time changes for now.
The Final Duel
The three heroes confront Paradox. He tells them he comes from a future far beyond Yusei's time. In his future, the world is in ruins. Paradox believes the only way to fix it is to get rid of Duel Monsters from history.
But Yugi, Jaden, and Yusei disagree. They say that if Duel Monsters disappear, all the people and events connected to them will also be erased. They challenge Paradox to a duel. By combining the powers of their strongest monsters, Yugi, Jaden, and Yusei defeat Paradox. He is destroyed by their powerful attack.
After the duel, Yusei, Jaden, and Yugi promise to work hard. They will make sure the future does not end up like Paradox's ruined world. They say goodbye, and Jaden and Yugi return to their own times. New Domino City goes back to normal. Yusei now feels ready to let go of the past and focus on the future.
