Pebble Creek is located in the northern part of Hillsborough County. Its exact location is 28°9′0″N 82°20′41″W / 28.15000°N 82.34472°W. It shares its borders with the city of Tampa to the east, south, and west. To the north, it borders the Wesley Chapel community in Pasco County. Pebble Creek is about 18 miles (29 km) northeast of downtown Tampa.
The community covers a total area of about 2.9 square miles (7.5 square kilometers). Most of this area is land, about 2.8 square miles (7.2 square kilometers). A small part, about 0.1 square miles (0.2 square kilometers), is water.
