Wacissa is found in the western part of Jefferson County, Florida. It is about 16 miles (26 km) southwest of Monticello, which is the main town of the county. Wacissa is also about 20 miles (32 km) southeast of Tallahassee, the capital city of Florida.

Florida State Road 59 goes right through Wacissa. This road helps people travel north about 4 miles (6 km) to U.S. Route 27. It also goes south about 14 miles (23 km) to U.S. Route 98.
