Beaver Run begins its journey in a place called Amity Township, in Erie County, Pennsylvania. This is northwest of a town called Beaver Dam. From there, the stream flows towards the southwest.

It travels through Wayne Township. Finally, Beaver Run joins the South Branch French Creek. This meeting point is located south of the town of Elgin, Pennsylvania.
