The city covers a total area of about 0.31 square miles (0.77 square kilometers). All of this area is land. Houghton is located within Cedar Township. It was once an important stop on the Chicago, Burlington and Quincy Railroad.

Now, Holy Trinity Catholic Schools has preschools in St. Paul and Fort Madison. They have an elementary school in West Point and a secondary school in St. Paul.
