The story of Old Harbor goes back to the time when Russia had control over parts of Alaska. On August 14, 1784, a group of 130 Russian fur traders, led by Grigory Shelikhov, arrived.

During this time, a sad event known as the Awa'uq Massacre took place. Many Alutiiq men, women, and children from the Qik’rtarmiut Sugpiat tribe were killed at a small island called Refuge Rock. This island is off the coast of Sitkalidak Island. In the Alutiiq language, this special place is known as Awa'uq, which means "to become numb."

Old Harbor first appeared in the U.S. Census in 1880. At that time, it was a village with 160 residents. Most of them were Inuit people. The city officially became an incorporated city in 1966.
