The stream first flows towards the east-northeast. It stays somewhat parallel to the county line for a few miles. Then, it makes a turn to the south for a short distance. At this point, it leaves Juniata County and enters Liverpool Township in Perry County.

In Liverpool Township, Boyers Run gets water from a smaller, unnamed stream joining it from the right side. After this, the stream turns towards the southeast. A little further downstream, it leaves its valley. It then turns east, crossing two main roads: Pennsylvania Route 104 and US Route 11/US Route 15. Finally, Boyers Run reaches its end, flowing into the Susquehanna River. It joins the Susquehanna River about 104.99 miles (168.97 km) upstream from the Susquehanna's mouth.
