In October 2006, Nafees became the vice-captain for the Champions Trophy. This was to help him prepare to become a future captain. He did very well in that tournament, scoring another ODI century against Zimbabwe. He scored his third century against Zimbabwe in November of the same year. By the end of 2006, he had scored over 1,000 runs in ODIs, which was a first for a Bangladeshi player in one year.
