The Story of Timmy's Adventure
The movie starts with an old prophecy from the first film. It says that one of Jonathan and Mrs. Brisby's sons will save Thorn Valley. This prophecy says they will protect it from the "secret of NIMH." Timmy is chosen for this important task. However, his older brother, Martin, thinks he should have been picked instead. Martin decides to go on his own adventure to prove how brave he is.
One day, Timmy meets a female mouse named Jenny. Her parents were among six mice who tried to escape NIMH. Everyone thought they had died, but Jenny believes they are still alive.
The leaders of Thorn Valley decide it's too risky to try and rescue the six lost mice. So, Jenny and Timmy bravely decide to go by themselves. They use a hot air balloon for their journey. But a hawk attacks their balloon, and it crashes in the forest.
Seeking Help and Facing Danger
Looking for help, Timmy and Jenny visit the wise Great Owl. They learn that a caterpillar named Cecil and Jeremy, the crow from the first movie, are working together. They are tricking people into paying them money. Jeremy and Cecil then take the two mice to NIMH.
At NIMH, they find two other mice, Justin and Brutus. They also discover that Dr. Valentine, the main scientist, has made Martin act strangely. Dr. Valentine plans to use the lab rats and a group of ravens to take over Thorn Valley.
Dr. Valentine asks Timmy to join his evil plan. But Timmy refuses and is locked in a cage. Martin then takes Jenny away. Later, Timmy manages to free Jenny. Together, they stop Martin. Timmy then tricks Martin's army of ravens and rats, sending them in the wrong direction.
The Escape and Return Home
Timmy and Jenny leave to find the others. But they are attacked by a group of mean cats and rats. The building they are in catches fire during the fight. The mice who survive, including Timmy, Jenny, and Jenny's parents, quickly run away.
Timmy bravely goes back inside the burning building to save Martin. Before he leaves, Jenny tells him she loves him, and he tells her the same. Timmy and Martin manage to escape through a skylight in the lab. Jeremy the crow helps them get out. Jeremy then takes all the survivors to safety.
Finally, the mice return to Thorn Valley. Martin becomes normal again, and Timmy is now a true hero. A statue of him is added next to his father Jonathan's statue. The people of Thorn Valley cheer for their new hero.
