Simon Kjær was born in Horsens, Denmark. He started playing football at age four. He joined a local club called Lund IF. Later, in 2004, he moved to the youth team of Danish Superliga club FC Midtjylland (FCM). His father, Jørn Kjær, worked there as the equipment manager.
Simon was one of the first players to come through FCM's special football academy. This was the first academy of its kind in Denmark. He first played in midfield. However, one of his coaches moved him to defense, where he played for the rest of his career. In April 2006, Simon was named the best player at a French youth tournament. Because of this, Midtjylland turned down offers from other clubs who wanted to sign him.
Kjær made his first team debut for Midtjylland in June 2006. Two months later, he signed his first professional contract. He joined the main squad in January 2007. He even had a successful tryout with Real Madrid in August 2007. But Midtjylland refused their offer. Instead, Simon signed a five-year contract with Midtjylland in September 2007.
He played his first Superliga match on September 30, 2007. Midtjylland won 2–0 against AGF. By October 2007, big clubs like Middlesbrough and Chelsea were interested in him. Simon played 15 games in the second half of the 2007–08 season. He became a strong defender for the team.
