The town of Wynarka was officially created on January 9, 1913. It was established on land that was part of the Hundred of Hooper. This area is just south of the Wynarka Railway Station, which is on the Loxton railway line. The railway played a big role in the early days of the town.

The official boundaries for the Wynarka area were set on November 11, 1999. These boundaries include the original town site of Wynarka, which is located near the center of the area. The current Wynarka area also includes a former nearby place called Kulde. Kulde was the next railway station towards Tailem Bend. Its name comes from a local Aboriginal word meaning "brothers."
