Junction City is found in the south-central part of Grays Harbor County. It sits near the coordinates 46°58′22″N 123°46′22″W / 46.97278°N 123.77278°W. To its west is the city of Aberdeen. To the south, you'll find the city of Cosmopolis.

This community is on low ground in the valley of the Chehalis River. The Chehalis River is to its west. Elliott Slough is a waterway to the northeast.
U.S. Route 12 runs along the northern edge of Junction City. This road goes west into Aberdeen. It also goes east about 18 miles (29 km) to Elma. Olympia, the capital of Washington, is about 49 miles (79 km) to the east. You can reach it using U.S. 12 and State Route 8.
