Bubendorf is a municipality that covers about 10.8 square kilometers (4.2 square miles). A big part of this area, almost half, is covered by forests. About a third of the land is used for farming.

The town itself, with its buildings and roads, makes up about 15% of the area. There are also some rivers and lakes. Bubendorf is located at the start of the Reigoldswiler valley. It's a long, narrow village.
