In his second season, he often played as a left-back. He shared this role with John Arne Riise. Warnock scored his only goal for Liverpool on 15 March 2006. It was in a big 5–1 win against Fulham.

On 11 April 2009, Stephen showed respect to his former club, Liverpool. Before a match, he presented flowers with the number '96' on them. This was to remember the 96 Liverpool fans who died in the Hillsborough disaster in 1989. The Liverpool fans cheered for him.
Moving to Aston Villa

On 27 August 2009, Warnock signed a four-year contract with Aston Villa. He scored his first goal for Villa on 20 January 2010. It was in a League Cup semi-final against his old club, Blackburn Rovers. Villa won that exciting game 6–4.
Later, in December 2010, Stephen didn't play as much for Aston Villa. He even played with the reserve team for a while. However, a new manager, Alex McLeish, was impressed with his hard work. Stephen then got his place back in the team. On 15 October 2011, he scored his first league goal for Villa against Manchester City. He played in most of Villa's Premier League games during the 2011–12 season.

Warnock scored the only goal in a 1–0 win against his former club, Bolton, on 30 August. During the 2014–15 season, he became the new Leeds captain. He got an injury in December 2014, which meant he couldn't play for a while.
