The Mystery Begins
The movie starts with Batman helping the Scooby-Doo gang chase a ghost. Batman warns them to stay out of this particular case. Later, a villain called the Puppeteer attacks. Fred and the gang manage to stop the Puppeteer and his puppet. They unmask them to reveal Martian Manhunter and Detective Chimp. Batman and his superhero friends then explain that this whole event was a test. It was an initiation for Mystery Inc. to join a group called the Mystery Analysts of Gotham.
Joining the Analysts
Mystery Inc. arrives at the Analysts' headquarters. There, they meet other famous heroes like Question, Black Canary, Plastic Man, and Aquaman. The group asks Mystery Inc. to lead their next big case. An alarm goes off at Gotham Chemical Storage. The Mystery Analysts rush to the warehouse. They discover that several special radioactive tubes have been stolen. A mysterious figure in a red cloak appears. He calls himself Crimson Cloak. He promises revenge on Batman and Gotham for turning him into a ghost. Crimson Cloak sets the storage building on fire. Luckily, the Analysts escape the flames with Plastic Man's help.
Batman's Unsolved Case
While the superheroes put out the fire, Batman sends Mystery Inc. to a diner. He plans to meet them there later. The gang asks Batman questions about the Crimson Cloak. Batman then shares a story about his only unsolved case. Many years ago, when he first started fighting crime, Batman tried to stop Professor Milo. Milo was experimenting with a faulty teleport machine. The machine created a powerful vortex. This vortex seemingly killed one of Milo's assistants, Leo Scarlett. This failure has bothered Batman ever since. They all think that Leo's father, Sam Scarlett, or Riddler might be the Crimson Cloak.
Trouble at Arkham Asylum
Batman and Mystery Inc. decide to visit the Riddler at Arkham Asylum. Batman, Fred, Daphne, and Velma meet Crimson Cloak again. Crimson Cloak releases other villains from their cells. The investigators barely escape and manage to seal the inmates back inside. As they return to the Mystery Machine, they are stopped by Harvey and the other Mystery Analysts (except Aquaman). The heroes try to arrest them for stealing the radioactive tubes. Fake evidence was planted in their van. Batman and Mystery Inc. quickly run away.
Unmasking the Villains
Batman takes the gang to the Batcave to hide. He then goes back to Milo's old lab to find clues. Aquaman and Question, who don't believe the accusations against Mystery Inc., join him. Batman finds Milo's teleporter fixed by Crimson Cloak. Crimson Cloak attacks and captures the heroes. Batman wakes up to find himself and Aquaman tied above the teleporting machine.
Meanwhile, Velma tries to study a footprint in some clay. The clay suddenly comes to life and attacks! After defeating it with a Bat-Dehydrator, Mystery Inc. figures out the villain's true identity: Clayface. They try to tell Batman, but learn he's been captured. The gang puts on old costumes and gadgets from Batman's past sidekicks. They arrive just in time to stop the teleporter. They also use the Dehydrator to stop Clayface. Clayface admits he fixed the machine for the Riddler. He stole the radioactive tubes to power it. In return, the Riddler promised him a cure for his body's decay. The Riddler they saw in Arkham was just a clay copy. The real Riddler was actually the Question, who had switched places with him earlier!
The Final Showdown
Before he can be arrested, the Riddler escapes back into the lab. He turns the teleporter back on. He plans to use the vortex's power as a superweapon to destroy Gotham. But the real Question knocks him out. The vortex grows out of control. At the same time, a human shape starts to appear inside it. Working together, Mystery Inc. and the superheroes reverse the machine's power. This allows Batman and Scooby to pull the figure out of the vortex. The machine then blows up. The figure is revealed to be Leo Scarlett! He wasn't destroyed by the vortex. Instead, he was stuck in another dimension. He is now happily reunited with his father.
